Final Fantasy X - PlayStation 2

FFX will be released in HD in Japan in 2012, and the US and European release dates aren't yet specified.
Mr. Saturn's rating:

Final Fantasy VII - PlayStation

Fans have been clamoring for a remake and the FFVII PS3 tech demo looks amazing, but there are no plans for a remake.
Dragon Warrior III - Game Boy Color

Dragon Warrior III was originally released on the Famicom before the enhanced remake on the SNES and Game Boy Color.
Tactics Ogre - PlayStation
Dragon Quest V: Hand of the Heavenly Bride - Nintendo DS

Dragon Quest V was originally released on the Super Famicom and was remade in 3d for the PS2 (someone made an English fan translation).
Mr. Saturn's rating:

Final Fantasy V Advance - Game Boy Advance

FFV was originally released on the Super Famicom.
The Final Fantasy VI Advance sound restoration patch replaces the inferior GBA soundtrack with the original Super Famicom version.
Kingdom Hearts - PlayStation 2
Final Fantasy IX - PlayStation

The last Final Fantasy game produced by the creator of Final Fantasy, Hironobu Sakaguchi.
The upcoming Final Fantasy IX... is based on a reflection of all the previous works in the series. The coming installment is my "favorite," it's closest to my ideal view of what Final Fantasy should be. But, I've set my standards too high, so I think there's room for more Final Fantasy titles to come. - Hironobu Sakaguchi (IGN)
Final Fantasy VI Advance - Game Boy Advance

FFVI was originally released on the Super Famicom and it was first remade on the PS1.
The Final Fantasy VI Advance sound restoration patch replaces the inferior GBA soundtrack with the original Super Famicom version.
Chrono Trigger - Nintendo DS

Chrono Trigger was originally released on the Super Famicom. Animated scenes were added to the PS1 version and are on the DS version.
Mr. Saturn's rating:

The Legend of Zelda: A Link to the Past & Four Swords... - Game Boy Advance

A Link to the Past was originally released on the Super Famicom.
When asked what game he'd most like to remake on the 3DS Shigeru Miyamoto said
I think A Link To The Past. Do you remember Xevious? It’s two-layered and I really wanted to create that at the time. So to see Link To The Past in two layers would be quite attractive for me (Edge).
Resident Evil - GameCube

Resident Evil was released on the PS1. The GameCube remake was ported to the Wii (it supports GameCube controllers and is cheaper).
Dragon Quest VI: Realms of Revelation - Nintendo DS

DQVI was originally released on the Super Famicom. When you find a monster terrorizing a village you'll find out it's an optional recruit able character Amos. Do not tell him if you don't want him to hide forever. Talk to the old woman in the inn about curing him.
EarthBound - Super famicom and SNES

Earthbound carts cost about $100. Earthbound will probably not be re-released because of legal issues.
I highly recommend this Mother trilogy guide.
Mr. Saturn's rating:

Virtua Fighter ReMix - Sega Saturn
Mystery Dungeon: Shiren the Wanderer - Nintendo DS
Metal Gear Solid: The Twin Snakes - GameCube

This version updates the graphics from the original PS1 game, but there are some voice acting changes.

Famitsu (a Japanese gaming magazine without English translation) created a poll for Japan's 100 favorite games (the list mostly consists of JRPGS). The poll was made around March 2006, so some games like Mother 3 aren't on the list. Surprisingly, Majora's Mask wasn't chosen.
Changes to the list
Games without English translations that I know of (official or by fans) will have a Japanese flag
in the comment box.
The most popular series is Final Fantasy. This Final Fantasy list is essential. The original Japanese games and the US games have different numbering systems before FFVII.
The second most popular series is Dragon Quest.
This list was translated by EDGE Magazine.
The Resident Evil 4 and Metal Gear Solid 2 and 3 images are from the HD re-releases.
Games I didn't include
The dating sim Tokimeki Memorial was listed 3 times (#54 and #88 weren't added by me to Listal's database) with not too different versions. Monster Hunter G (#85) was ported into Monster Hunter Freedom for the US. Resident Evil IV for PS2 (#100).
DQV and the DQV remake are included in my list.
I've put in the list what are supposed to be the best versions (Famitsu focused mostly on the original versions) unless if they're for the PSP, Vita, or 3DS (I'll put links for those because I don't own those consoles).
