ToeJam & Earl - Sega Genesis and Mega Drive
Really neat and unique game, where the two players can play at their own pace because the screen will simply dynamically split if the characters are apart.

The Lost World: Jurassic Park - Sega Genesis and Mega Drive
Has both cooperative and competitive mode (and a secret combat mode).
Mega SWIV - Sega Genesis and Mega Drive
In this shmup's multiplayer, one plays with an airbone unity and the other with one that walks on the ground.
BattleTech: A Game of Armored Combat - Sega Genesis and Mega Drive
The coop in this is unique, one player controls the top half of the mech while the other controls the bottom half.
Spider-Man & Venom: Separation Anxiety - Sega Genesis and Mega Drive
Unfortunately, it's not a very good game. The first (and single-player-only), Maximum Carnage, was much better.
