Original Ending
The film was originally supposed to end with Gus voluntarily turning himself into the police in order to show Jesse that a life of crime doesn't pay. Test screeners reacted negatively to it, because they found Gus was too sympathetic, and because they felt it took out the edge of the mean-spirited movie preceding it.
Revised Final Ending
Instead of Gus turning himself in to the police, the film ends with the Chausseur's deciding to help Gus escape, because he helped them through their differences, and because they like him more than their family. Gus escapes, and the couple's bickering when the police show up end up driving the police away. Director Ted Demme admits he ended up regretting his decision to rewrite the ending.

Original Ending
There were actually 4 planned endings (though I'm fairly positive one of them was just a joke.) The original ending, the one that was intended by the crew to be the one used, involved Heinrich's men taking FDR, Tuck and Lauren hostage, just after Tuck and FDR's restaurant fight. Heinrich then forces Lauren to pick which one she wants to live, and then the other will shoot the other. She picks Tuck, and Tuck shoots FDR, however, Tuck shot FDR where he knew his gun clip was, and the three escape. The others were different scenarios on the bridge, with Lauren picking Tuck instead of FDR, and the last one being FDR and Tuck deciding to become a couple.

Here are a list of films that had everything set up with an ending, but then, for whatever reason, they decided to completely rewrite the last few minutes, resulting in a completely different ending.
