1. Dark Knight - I had high expectations and the movie delivered. The Joker was great, definitely lifted the movie in a class of its own. Best superhero movie I've watched.
2. Dark Knight Rises - Very watchable, though shallow and unmemorable. Anne Hathaway was perfect; I was genuinely surprised by her.
3. Batman Begins - I laughed throughout the entire movie. Spectacularly bad action scenes. When I realized it was a Nolan movie, I cringed. (Of course, I just didn't know any better at the time...)
That being said, I'm not exactly a fan of the trilogy (maybe I should have started with that? lol).

In terms of greatest film per say I go with Dark Knight Rises as number 1, but if I go with Performances Dark Knight would be number 1 because of The Joker. Batman Begins was a decent start but nowhere near as good as the other 2.

03. The Dark Knight Rises: It would have been next to impossible to end the series to everybody's liking, but I believe that Nolan ended the series well. I had major issues with Nolan's ability to direct a decent action sequence though.
02. Batman Begins: What an excellent reboot! This film is how other film reboots should follow. It gave you an amazing build and furthered the character without drowning you in back story.

Batman and Robin
Because without this shitty film we never would have had them make up for it with the awesomeness of the next 3 films that redeemed them. You can thank Chris O'Donnell and George Clooney every time you watch Batman Begins.

1. Batman Begins: I've always had a thing for beginnings - the whole set-up and formation of grand tales... This one's my favorite because of that; it's all about how and why Wayne became Batman. It's a definite plus that it also had Neeson as Ra's!
2. Dark Knight Rises: Anne Hathaway as Catwoman! The only other actresses to have portrayed the character that I've liked were way back in the days of the camp tv show and movie - Lee Meriweather and Julie Newmar. Plus, Marion Cotillard as Talia - I don't believe they could have chosen better for the part. (Bane sucked though) JG Levitt made this a plus for me, as well.
3. Dark Knight: My least favorite of the three. I think I may be the only person on the planet that did not truly care for Ledger's portrayal of The Joker. I give him props for really taking it out there but it's not my own vision of what the Joker should have been. Still, it's a great film w/ amazing action and tension.
Just a sidenote: The screenwriters who came up w/ these stories/scripts should have all won awards every single time. Serious stories, fantastic dialogue...they made this trilogy as great a success as the actors, the FX guys and everyone else did!

All of them are quasi-philosophical and commercially calculated trash so I can't really say which one of them is "the best". One of the main reasons why so many viewers even considers these films "deep" is because some particular audiences are very simple-minded and very easy to please. There's nothing even remotely "deep" in Nolan's Batman -films.

Christopher Nolan tried to make it more than that. I don't appreciate when people try and do things like that.

Dark Knight saw the first BatBike and it rocked. Story was more powerful than Rises, the love affair was very nice. And man, THE fucking JOKER!!! Rises H3LL the bike can fly now, woah. Not a fan at all of Begins. Still was cool to see his beginning.
