An Easier Way
Wouldn't it have been easier for MI6 to simply capture LeChiffre and then question him? That way, there would have been no risk of losing money to terrorists and Bond could have avoided his Ow, My Balls experience.
Of course, it is just one of those things we need to just ignore and enjoy this film.

Amy Farrah Fowler Was Right - Sort Of
There was that Big Bang Theory episode in which Amy Farrah Fowler pointed out the main flaw of Raiders of the Lost Ark - Indiana Jones had no effect on the outcome!
Of course, Amy missed the whole point of the movie. It's not about the outcome, it's about enjoying the journey.

Darth Vader's Redemption
Anakin Skywalker shows up in spirit form at the end of Return of the Jedi, along with Obi Wan and Yoda. That made some, including myself, ask - what about the murders committed by Darth Vader? Then, when Episode III came out, there was the whole issue of Anakin slaughtering the innocent younglings.

That Whole Midichlorians Thingie
In the original trilogy, the Force was an energy field, a spiritual thing. Then in Episode I, Force sensitivity was said to be determined by midichlorians, a micro-organism, taking away the whole spiritual factor.

Choice of targets
Taken is almost the perfect action movie, but there is one huge problem. The slavers targeted girls who had enough money to vacation in Paris. Wouldn't abducting girls from families that have plenty of money attract attention? Victims from poor families in poor parts of the world would be a lot less likely to draw attention.
Eidetic Memory
Helena Soubeyrand's character had remarkable memories of her kidnapping for someone who had been heavily drugged.
Of course, it's Taken, not the Godfather! We don't care about such flaws, we want to be entertained, dammit!
