1. Star Wars: Episode I - The Phantom Menace (1999)

So what have Midichlorians to do with it? Instead of building on the explanation we already had, Phantom Menace demolished it to put forward a clumsy new answer to what is The Force.

2. AVP: Alien vs. Predator (2004)
"Only in the hottest years this happens. And this year, it grows hot"
Anna in Predator.

Predator 2 built on the idea that Predators like to visit Earth when its very hot, with Los Angeles at boiling point. So what are the Predators doing in this movie? Running around the Antarctic in string vests!

3. Saw II (2005)
"Most people are so ungrateful to be alive."
John Kramer in Saw

The only way to truely appreciate life is having to fight for it, that is the moral of this movie and a lesson that 'Jigsaw' is keen to pass on while he can in the movie Saw. So why is the sequal all about killing people for fun/revenge?

4. Judge Dredd (1995)
Dredd very rarely removes his helmet and even then, his real face is never revealed, not so in this movie. In the film a 'love interest' is developed between Dredd and Judge Hershey, something that is strictly forbidden in the comic strip.

5. The Matrix Revolutions (2003)
Is this life, is this fantasty? The Original Matrix nailed it with a story of many humans living in a computer programme, and had many smart nerdy ideas like being given a cookie for visiting a site, just as your PC gets cookies for visiting websites. In a repeat of that scene, in later movies, sweets were given?! Why? Lost the plot plain and simple!

6. Aeon Flux (2005)
Aeon always dies, why? Because she is a clone and every new story can start afresh, like any good series. So of course she dies at the end of this movie, ready for a sequal! What, no no no she cannot oh this is just sad! Good movie, bad, very bad ending that ruined it for many fans.

I think that Aeon Flux is very underrated. I don´t saw the cartoon, but I think that maybe it´s the same problem with Final Fantasy the Spirit Within, it´s a good movie, but not made for fans of FF.
